چکیده

This article describes a 2-3 day workshop offered at regional undergraduate teaching institutions and high schools. Its goal is to use discrete dynamic models, in particular Boolean networks, to illustrate mathematical modeling of biological networks, such as gene regulatory networks, to a broad audience that can include undergraduate faculty, undergraduate students, high school teachers, and even high school students. The workshop covers the basics of biology, mathematical modeling, and model analysis, using the wellknown lac operon network in E coli as a model system. The workshop materials can be used independently or as one or several modules in a college or high school class. Supplementary materials are available at admg.vbi.vt.edu/home/Outreach/Workshops/2.

Molecular network modeling and data analysis

Advances in analytical and computational technologies are driving the transition to a systems biology that deals with the integrated behavior of biomolecular networks. As the volume of biological activity data (mRNA, protein, metabolite concentrations and localization) is progressively growing, we need to develop the conceptual frameworks and computational tools that will allow us to manage the...

Modeling stochasticity and variability in gene regulatory networks

Modeling stochasticity in gene regulatory networks is an important and complex problem in molecular systems biology. To elucidate intrinsic noise, several modeling strategies such as the Gillespie algorithm have been used successfully. This article contributes an approach as an alternative to these classical settings. Within the discrete paradigm, where genes, proteins, and other molecular comp...

Constructing Logical Models of Gene Regulatory Networks by Integrating Transcription Factor-DNA Interactions with Expression Data: An Entropy-Based Approach

Models of gene regulatory networks (GRNs) attempt to explain the complex processes that determine cells' behavior, such as differentiation, metabolism, and the cell cycle. The advent of high-throughput data generation technologies has allowed researchers to fit theoretical models to experimental data on gene-expression profiles. GRNs are often represented using logical models. These models requ...

Modeling gene regulatory networks: Classical models, optimal perturbation for identification of network

Deep understanding of molecular biology has allowed emergence of new technologies like DNA decryption.  On the other hand, advancements of molecular biology have made manipulation of genetic systems simpler than ever; this promises extraordinary progress in biological, medical and biotechnological applications.  This is not an unrealistic goal since genes which are regulated by gene regulatory ...

Structural Identification of Piecewise-Linear Models of Genetic Regulatory Networks

We present a method for the structural identification of genetic regulatory networks (GRNs), based on the use of a class of Piecewise-Linear (PL) models. These models consist of a set of decoupled linear models describing the different modes of operation of the GRN and discrete switches between the modes accounting for the nonlinear character of gene regulation. They thus form a compromise betw...
